Kraken Upgrade costs

Preamble: You can upgrade Kraken with the distill table for 3000, then PaP for 5000, or you can PaP first (5000) and then do the upgrade for 6000.

 

As far as I can tell from testing, the end result is the same. I posted this view in my VoD for Beginners thread, but I'd like to be informed if I'm mistaken about it.

 

So, is there a good reason why one path costs 3000 more than the other?
